My filters had problems not only with that mail, but also with mails
that were sent to more than one list I am subscribed to. The latter
ones ended in one folder multiple times.

I believe I found the solution to both problems:

These mails have a header
     Delivered-To: mailing list users@subversion.tigris.org
which I am now using for filtering (in Thunderbird).
So far, it works just fine.
Of course, with other mail clients YMMV.
