I just tried the same test with TortoiseSVN. It noted that the directory
and file were missing when I did 'SVN Commit...' on the WC. If I left both
items checked and pressed OK, it gave an error about the missing directory's
URL and failed the commit. When I unchecked the missing directory and left
the file checked and pressed OK, the file was deleted from the repository.

I guess this is a TortoiseSVN issue/feature.
