End of line characters issue for Win32 and Linux baselines

I have a subversion server set up such that I check out files on a linux machine and on a windows machine. I'm running into issues with line breaks and carriage returns. If I change something on windows then the whole file shows up as a difference because of the end of line characters. Is there any way of "ignoring whitespace" such as this so the end of line characters remain consistent?
