Make sure that when copying your modified files back in, you only copy
individual files, not folders. Otherwise you might be re-introducing a
mixed checkout.

If the problem only occurs when a specific Excel file is copied in, then
perhaps the file is damaged. See if it opens correctly; if not, you
might need to revert it and then make your changes again manually.
