Hi Chao,
Have you tried using the subversion command line client? If it behaves the same way then the problem you are having is common to all clients using the subversion library. I suggest asking on the subversion users mailing list as there are many more people reading that list and someone may have seen the same issue.

Well, 1.6.16 is a very old version, it is not realistic for you guys to change the behavior of it for us. So I was thinking, maybe I can find out what is happening when I am committing or updating, then I can solve the problem by setting the file format of *.unity file or some other working around. Can you give me some hints? Which factor takes the most time?

1.6.16 was released in June 2011 - over three years ago. I think it may be time to update.
