It is worth noting that if Stefan is correct and a "security"
application is indeed tampering with registry key permissions, perhaps
that is why the SysInternals utility was necessary.

Perhaps said "security" application is also refusing to elevate the
user's permissions when he launches regedit.exe via "Run as administrator".

I've been in the business for quite some time and never found myself
unable to edit any portion of the registry, provided that the Registry
Editor was launched with elevated ("true" Administrator) permissions.
After all, isn't that the point of Administrator permissions? To be able
to perform ANY action?
