I reported the same or similar problem on 08/06/12 (see list archive). It appeared only after relocating some WCs with externals included, and not on all relocated WCs. This gets really strange now. Steve was suggesting completly fresh checkouts. I still did not try though because of the huge amount of files I would need to replace. Give it a try.

I just upgraded from 1.6.x and when I check for modifications or commit, changes in an externals sub-directory no longer show, even when I check the "items in externals" option.
