This probably was the reason of my problems.

Also documentation is misleading. In section 4.30.5.3. Diff/Merge Advanced Settings on the screenshot extensions are without leading dots.

I have one more question. Why if I want to define alternate diff program for example for file "foo.bar" I have to define "Filename, extension or mime-type:" as ".foo.bar" (\src\TortoiseProc\AppUtils.cpp lines 251 and 254)?
