Not sure if I am on the same page, but if one of the files is present
strictly for reference (i.e. it is temp file showing an old version),
preventing the user from editing the file and greying it out can reduce
a lot of confusion to the less sophisticated user.

Generally speaking I personally want it to always be immediately obvious
what the working copy is, as I often start doing massive merges and
start getting dizzy, can't tell left from right, etc.
