Why does SVN version a folder that contains folders versioned under a differnet folder?

I could not summarize this issue succinctly in the subject field of this post.
I have a folder structure that breaks out the source files from their corresponding binary files using the same folder names(i.e. package names) This structure is convenient for our development team. The problem is that SVN wants to version those package names underneath the binary folder and their files even though I have not explicitly asked SVN to do so. I've attached a screen shot which hopefully explains the issue.
I can't say that this is a bug, but perhaps a side effect of the way SVN does its versioning. None-the- less, it's a problem for us as it always appears that the project files are uncomitted.
