Using TortoiseSVN with Eclipse workspace breaks it

Hello!
I'm using Subversion and TSVN for quite a time without any problems. But now we try to get Eclipse workspaces under its control.
Unfortunately, we can't use the Subclipse or similar plugins, as the Eclipse we use is a customized version (Netburner NNDK) the plugins won't install on. Therefore I'd like to use TortoiseSVN; but after importing a workspace into the repository and checking out or exporting it, the IDE fails to open the workspace. Either nothing happens (i.e. as it would be absolutely no .metadata in there) and you're greeted with several empty windows, or it gets the paths completely wrong--and nothing can be opened either, also at least the project shows up in the workspace explorer (but without any files and you're not able to open it in any way).
Most likely the problem is caused by Subversion how it handles and tries to merge the xml files in the .metadata directory. So this is not exactly a TSVN problem, but maybe someone already experienced similar problems?
Do you know any solution--other than installing Subclipse--for this?
