I am having trouble following what you are saying here. Could you perhaps give a little script of what you are doing including paths in your repo and paths you are check out to, where you are right clicking etc.

I know there was a bug in 1.6.1 where when you checked out from the repo the depth was not set to infinity. Perhaps that is what you are running into?
