Overlays skipping a level

I just upgraded to 1.6.0 on Windows XP. I notice now that my overlays
are "skipping" a folder level.
The show at the root folder "eFramework" where I am checked-out to. But
then the sub-folders under that, Build, Product, Third Party don't show
overlays. But, under those folders and beyond the overlays are fine.
