Please make sure that you *really* observed this in 1.6.0. The
changelog for 1.5.8+ shows:

Version 1.5.9
- BUG: Line endings lost in TortoiseMerge when using "use whole file".

Version 1.5.8
- BUG: TortoiseMerge could loose line endings when saving edits. (Stefan)

Yes, this happened in 1.5.7 and in 1.5.8 when using "use whole file",
but it should not happen anymore in 1.6.0.
