That's what version control is all about. You change something in your working copy, when you are happy with it, you commit it to the server and everyone else gets your changes too. Version control also allows you to get back to a previous state. Even if you commit your deletion to the server accidentally (say in revision n), you can always revert to revision n-1 and get all your files back. You will only lose stuff, if you delete the repository on the server.
