In my company we all used to run Jinitiator in parallel with TortoiseSVN until about 2 years ago. I never had any interference and to my knowledge Jinitiator is still installed on all my co-workers PCs. Some may even still use it in their projects. I haven't heard any complaints. Doesn't help you much, but you asked for experience :)
