The Blame does fail with two files every time in my project with default ignoreing whitespaces/eols. What I meant "more frequent" was that it should fail with most (if not all) files if the problem was due to the system running environment.

When you blame, try changing the default blame options to *not* ignore eols and whitespaces. In that case, the blame should succeeed.
If you can reproduce the issue with the same file every time (and ignoring whitespaces/eols), you should report this on the Subversion mailing list.
