Usually, such as this case, I just update our web servers and the programmers are the ones which make the changes. I store the local copy on my PC so that I can easily compare and make the changes to webservers when needed.
 
The programmer had made changes to other files and removed this file from the repository. When I updated the repository on my computer, it said that it deleted the file but when looking at it locally, it was still there and it had a question mark icon on it. Not sure what's happening.

I think that may happen if your copy of the file contains local modifications. In that case Subversion leaves the file in order to not lose data that cannot be restored.
