I noticed that the issue has been resolved, so I downloaded a nightly
build and tested it.

Yes TortoiseMerge now asks if you want the file to be deleted.

I did a rename test
Although the patch creation listed the modifications as a delete and add
of a file, only the deletion seems to appear in the diff file.
Applying the patch, therefore, only deletes the file.

Unless I'm doing something wrong.
