So you have:
* the overlays only show the green checkmark, no other overlay is shown
* overlays work ok on local drives
* the context menu doesn't show all entries you'd expect
* context menu works ok on local drives

There are some things you can try:
* check the setting "look and feel->Fetch status for context menu". If
it is not set, then you won't get the context menus you might expect.
* check the SAMBA permissions. If you don't have full access, fetching
the status doesn't work.
* what does the "check for modifications" dialog show? Does it show the
correct status of the files/folders? If not, then it's definitely a
SAMBA issue and I can't really help you there.
