An update should actually convert the working copy to version 1.4. That
process will take longer (i.e. the update finishes later the first time
due to the conversion). But after that, the overlays should be ok again.

I don't know why they aren't on your machine though. But if running the
'cleanup' fixes things, I think we can live with that.
