A 'Cleanup' also invalidates the cache for the path you did the cleanup
for. So of course, first it reverts to 'normal', but then the cache
starts crawling that folder to re fetch the status. Depending on the
size of that working copy, it may take some time for that crawling to
finish. But after it is done, the overlay will be correct again.

The same applies to commits: it may take a while before the overlay
shows the changed status.
