...which still doesn't explain why it still only shows the checkmark symbol for all files (modified, unmodified alike) when I remove (nearly) all other overlay icons and reboot.
Now Tortoise tells me: There are currently 5 overlay handlers installed besides the ones Tortoise uses and still no change in behaviour after rebooting.

I uninstalled TortoiseSVN, rebooted, installed, rebooted. Now it works. But I bet, the next OneNote Update or ownCloud Update or whatever will screw it up again.
