Scrolling of the two panes in tortoise merge is usually "synchronized", that is, when you scroll one pane the other one scrolls as well. This works when scrolling with the mouse wheel, using the scrollbar and moving the carret with the keyboard arrow keys.
However, when scrolling by creating a selection with the mouse that spans over more than the currently vissible lines it doesn't. After having scrolled a pane by mouse selection the panes get out of sync. It is possible to get them back in sync (by scrolling by any other means except the mouse wheel), but the getting out of sync in the first place seems like a bug.
