I have no idea why it doesn't show up for you. I just tried it on my
machine here, and the deleted overlay shows up as expected.

Do you have maybe TortoiseCVS installed too and somehow the
TortoiseOverlays-handler was removed or crippled?

Can you try an uninstall/reboot/install of TSVN again?
