You can specify to exclude hidden/system folders from showing up in the
search results.
And you can exclude the contents of hidden/system folders from getting
indexed (which should be the default anyway...)

If that doesn't help, try this:

(or even better: install Google Desktop Search and remove the Vista
indexing service)
