We have also seen this problem, and it had nothing to do with line-ends. In our case, one of the files had an end-of-file (ASCII) character at the end, which has always been a normal thing to see in DOS, I'm pretty sure unix environments as well.

I discovered a little issue when comparing MAC encoded text files using TortoiseSVN's SVN Diff function.
