Sounds like you have some program that is searching your hard drive
for tmp/temp directories and deleting them, probably once a month
based on when you said this occurs. You should really try to figure
out what program is doing this as its not a really safe thing to do.

As for changing the behavior of cleanup to recreate the tmp
directories your app destroyed, you should be asking on the subversion
list not the tortoisesvn list.
