I have been using TortoiseSVN since 1.1 (or thereabouts), and have
always used underscored directories without any issues. Overlays have
always worked on them. I am currently running TortoiseSVN 1.3.1, Build
5521 - 32 Bit.

Perhaps you have something set up in your icon overlay exclude paths
preventing them from working?
