Are you now talking about the WiX project? I don't see that kind of
problem with the normal C++ projects (of course, the generated files
*can* be edited within the IDE, but if you keep those files small enough
(e.g. like the version.in file) then users might know.

Or, you could add a comment on top of each generated files:
// This file is generated by the build script
// DO NOT EDIT THIS FILE!!!
