But if I check 'Ignore case changes' and there is a case
difference in a line then the colour of the whitespace-
highlighting is used.

I still don't see the difference between the highlight colour for
'Whitespace' and 'Whitespace diff'. At least I don't know how to
make changes so that the 'Whitespace diff'-colour gets used. And I'm
still not sure in which window I will see the colour. In the one at
the bottom?

No, I did not want to harm anyone. I have forgotten to supply a ;)
Anyway, I have to say that the settings dialog and the help is not
sufficient to understand the concept. Two screen shots in the help
are not enough.
