I still can't reproduce that. Here's what I did:
- Create a new FSFS repository in f:\test\repo
- create the folder structure (/tags/, /trunk/, /branches/)
- checkout file:///f:/test/repo/trunk to f:\test\wc
- Add some testfiles to wc and commit
- right click on wc, choose "branch/tag"
- enter file:///f:/test/repo/tags/versiontest as the target url

now there's a new folder versiontest in tags, but no /trunk/ anywhere in
that url.

Can you reproduce that with my recipe above? If not, then I guess you
did something wrong when you got that /trunk/...
