When you have two folders selected, and select Commit, the 'Enter log message' dialog says at the top: 'Commit to: ...' and has only the first folder path. It doesn't mention the second, which is what confused me.
Maybe it should just say 'Commit multiple folders' when several are selected??

What message do you mean? There is no message shown if you do that.
If you select multiple files/folders for a commit, then they'll get
committed one after the other (in one commit, so only one new revision
is created). It's nothing special.
In fact: if you select only one folder but then deselect some files in
the commit dialog, that's exactly the same as if you selected those
files (instead of the folder) and commit them.
