I (still) have the same problem even after upgrading to Subclipse 1.8.20.
I am not using m2e, though. I am using Gradle IDE 3.1.0.
See the attached screen shot of the synchronize view. In the screen shot you can that all files and subfolders in the .settings folder are decorated as new. You can also see that the SVN Properties on the parent folder contains svn:ignore includes the .settings folder.
