I think that is a slightly different scenario to issue 506, but I can confirm that I get the same behaviour.
If I do ctrl-a to select all files in the Synchronize tab, then deselect several using ctrl and mouse. I then right click on the root of the tree and choose Commit I see all of the files in the commit dialog.
Instead of doing that if you select all the files you want to remove, right-click and do "Remove from view", then do the Commit it works for me.
