I just tried it and do not have it happen. Is there any specific recipe?

Subclipse registers .svn folders as team private resource to Eclipse.
This is what hides them from views and searches.

Note that we cannot hide the items, we can only mark them. It is up
to the other tools to look for these hints that the items should be
ignored.
