The Web Standard Tools project - I'm pretty sure it's a big one with
lots of dependencies - that doesn't totally surprise me that it could
get messed up.

This has nothing to do with Subclipse. It looks like your current
configuration is invalid. Not sure what "WST" is "Web Services Tools?"
But maybe look at it and see if it can be fixed?
