The message subject talks about checking out into an existing project.
This is something that has never existed in Subclipse.

The message body talks about checking out by using the New Project
Wizard. Nothing has changed here. The feature has always been gated
on whether or not there is a file named .project in the folder you are
checking out. So perhaps that is the difference? If a file of that
name exists, then we only give the Checkout Project option.
