I found a pattern.

Take the following setup:

a repository with:

Part1 and Part2 are Eclipse-Projects

I checked out _trunk_ as "bigproject" on the command line (or another
subversion client) with both Part1 and Part2 in it, so my working copy

I then imported Part1 and Part2 as projects into my workspace from the
existing working copy.

When I now try to update Part1 or Part2 the error occours. I can
replicate this on two independent projects.

I have also a third eclipse project Part3 in a subdirectory of trunk:

and in my working copy

I can update Part3 in Eclipse without isssues.

Maybe this helps.
