I investigated further and found out that the SVNMoveDeleteHook does not get invoked when RAD regenerates the generated code. This is what I did.
Grabbed the latest stable source code from SVN set up a RAD workspace with the required projects placed a break point in the SVNMoveDeleteHook (lines 41 and 50). Launch a new RAD instance, testing workspace from the first RAD, in debug mode. Then get the sample project from SVN, all works fine. I then invoke the "Prepare for deployment" activity within RAD and the it completes without hitting my breakpoints.
Could the "derived" file property be affect this behaviour as it did for the other email I sent?

Alright, I know for a fact they do not delete the directory as I have my source files in the same directory and they are okay.
I decided to investigate this myself by getting the source for subclipse and found that the listener SVNDeleteModifyHook does not get invoked when RAD re-generates it code. I will have to test this again in case I made a mistake, but that is what I found thus far.

Ok. A less solvable problem will be if this tool is deleting folders. If that is the case, you will not be able to version these files.
