One more try. Lets only talk about JavaHL.
Yes it uses the same configuration as the command line.
In the tunnelling section I have properly setup ssh=path-to-plink
When Subclipse trys to connect to the SVN Rep. one can see how the plink
process starts. It never finishs - but hangs up.

I have seen older versions which would work correctly. There must be subtle
detail in recent versions which prevent plink from talking with peagant.
Please note: there is no need for any GUI dialog, since peagant already got
its passphrase long before. Plink just talks to peagant and then opens a ssh
tunnel.

It is not handled by Subclipse at all. If you use JavaHL, it uses the same
configuration as the command line. If you use SVNKit, it uses its own SSH
client (does not use Pageant or any of your SSH infrastructure). SVNKit,
does however provide GUI prompts to gather information about things like
certificates. I think they need to be OpenSSH format, not Putty.

If it worked before, you probably were using SVNKit. The latest version of
SVNKit, is using a newer version of their SSH client. I suppose it could
have problems. It could also be that you did not realize it does not work
with Pageant.
