Are you also on MacOS, by any chance? That seems to have been a common
factor until now. I've also seen messages coming from Subclipse, that
seem to be related to this problem, stating that synchronisation
information has become corrupt. There was a message on the list
recently that linked to this article to clean up the the sync info:

I haven't tried this myself yet.
