These are all very odd symptoms. Did you try doing Team > Commit on
the project? This runs the equivalent of svn status to discover the
files eligible to commit and then shows them in a dialog. It
essentially bypasses all the Eclipse stuff.

Did you try refreshing the project in Eclipse? If it did not know
about certain files that were changed it would cause it to discover
them.
