All recent installs of eclipse I've done have both of these files.

As far as I can tell the one in the app bundle is used if you run
eclipse by clicking on the Eclipse.app in the finder.
The one in the eclipse install folder is used if you run eclipse from
the commandline.

Also, I'd guess that if eclipse restarts itself then the eclipse.ini in
the eclipse install folder is used.
