Did so and it vanished indeed.

Not sure whether it helps you but the affected directory "dir" is the
parent of a sub directory in which I committed the last files.

dir/one_subdir/file1, ...

one_subdir is properly marked up to date (but I'm sure I selected to
commit file1 not one_subdir but did probably an update after it), it's
parent not ...
