You can also switch to the "Team Synchronizing" perspective and commit
the individual file deletion. The deleted file will show up in the
Synchronize view (unless you filtered to show only incoming changes or
only conflicts).

Right click the project(s) and select Team -> Synchronize with
Repository from the context menu.
