It is a good idea to state the Subclipse version. A lot of people
think they have the latest version and do not, it is 1.2.2 by the way.

I cannot imagine what code we could have running that would change
selections in a tree like that. Generally, that part of the UI is not
handled by our code.

A workaround type suggestion I can offer is to use the Change Sets
feature of the synch view to group your changes into logical change
sets.
