Another workaround:
I do the rename in Repository view and then perform update.

As a workaround, try using Refactor --> Rename twice, first to a
temporary name (from MYClass to TempMYClass), then to the final name
(from TempMYClass to MyClass). If Subclipse still has problems with
that, try commiting in between.
