The difference is that class files that are produced outside of Eclipse will not have the "derived" flag within Eclipse.  I am not willing to remove this check as I think it places too big a performance burden on all users, almost all of whom will not want to version derived resources.

One option you have is to build the classes using Ant or something that is not done via Eclipse.
