It is a bug in Subversion's JavaHL that appeared with the 1.4.0 release.
JavaHL is not creating the on-disk location of Subversion's auth cache. It
has been fixed in 1.4.3 and we should have a new Subclipse release this
week.

A workaround is just to use the command line client, run one command against
this repository, and the command line tool will create the stuff that JavaHL
is not and you will then no longer have this problem in Subclipse either.
